Wow, that is some great gear! You've got a top notch set up! If you listen to a lot of 2-channel, you may want to consider upgrading to the Oppo UDP 205 when it comes out and use the balanced connections into your 8802. I would only use the T1s with speaker level inputs for stereo music. They have a lot of bass and should fill just about any space with powerful, full-range sound. Besides the Oppo 205, an Emotiva ERC-3 CD player would also be a great choice depending on your format of music.

Is it as simple as me switching the sub setting to one instead of two or do you think this would require a redo of the Audyssey setup?

I think I agree but there is some music I listen to where the SB16 sounds amazing. For instance, being able to feel the drums on some songs is a great experience. Not that you can't with the T1s only but it's another level with the sub dialed in. Also, the same applies to cello.

But, if I would like to engage the sub for 2 ch music, then the only options I've found are using the LFE + main option or setting the T1s to small, neither of which I want to do. Anything I'm missing?

Hey Keelover,
It probably is that simple, you probably don't need to re-run Aud. but it couldn't hurt.
Can you hear a difference after switching? If you can, I would run Aud. again.
Sorry I am not an expert on Audyssey nor room correction.

Regarding the one sub or two setting in bass management, it is my understanding that this only affects the volume that is sent to the subs for the basic SPL setting test tone. Nothing else.
