I would guess that it is a combination of room acoustics and your bass management in your Yamaha. I had some similar issue with my Integra receiver. I have also had to deal with room acoustics. As Moderator Dude has said, boosting your LFE channel in your Yamaha while keeping your T2 gain knob set to the 10:00 position should definitely not make things sound muddy but more mid bass energy could aggregate an issue with room acoustics. I'd check out some articles on room acoustics and check into some room treatments. There are also methods of measuring your frequency response that you may want to look into to see where your problems may lie.

I found the link above very helpful and it may be a good place to start. Stick with it. I'm confident that the T2s can put out a great deal of bass while still sounding clear. It may just take some adjustments to your space and equipment. Let us know how you get on.
